The incident occurred at around 8.30pm on January 8, in Tenth Avenue.
Both his parents were tied up during the incident and made to lie on the floor.
The pastor, who asked that he and his church remain anonymous, said he would like to warn other pastors to be vigilant.
The men arrived at the property and cut three electric wires running above the wall.
The wires were unplugged at the time.
“As soon as my parents drove into the yard the two men jumped the wall and attacked them,” said the pastor.
Once in the house, they threatened the couple with a gun, said they knew they were pastors and specifically demanded “church money”.
The thugs were not interested in any item other than the “church money”.
His father was kicked in the process but sustained only “a few scratches”.
“The men searched the house but did not take anything except for money they found in my parents’ possession and their watches,” said the local pastor.
“They left the house after my parents told them that I was coming to the house in 10 minutes and begged them not to shoot me when I arrived.”
Benoni police spokesperson Lieut Nomsa Sekele said a case of house robbery has been opened and that police are investigating.
